I'm not getting the same numbers as you, but yes there is something wrong.

Do you happen to use a ZLog file? I do.

Some testing

\ Treespec

sWitch to Directory mode

o. Issue
Filter is *.*, so logged and Matching should be the same, but they are not.
More below regarding a possible cause.

DISK Statistics

Matching
Dirs 101,390

-------
The file window ordinal is 2/30

o. Issue
Entering into the file window I can navigate to any ordinal, but the File window ordinal allways reverts to 2/30 when I escape to the directory window (the arrow symbol in the left hand column is in the right place), if I enter back into the File Window the highlighted file and previous ordinal are remembered.

In File mode, the File Window ordinal remembers correctly the ordinal, when the focus in in the Tree window.

o. Issue
The help file has very little about the "Directory mode"
For example the extra left hand column that shows the "1.1 Directory Window" symbols.
Maybe some extra notes need to be added, for where behaviour is different between the two modes, and for example directory mode, file window, Ctrl-Delete, is effectively Alt-Prune over a list in one command.

o. Issue
I searched the help file for Hex 04 (the tag diamond symbol) and found nothing for the file window.
Looking in the "1.2 File Windows" section, "diamond symbol" is referred to, considering that character 4 is used elsewhere in the help file, the "1.2 File Windows" section should also use the character, as well as the "diamond symbol" phrase.

Matching

Alt-F3, no change in the numbers

The help file states this
Alt-F3 Relog
Relog the file list for the current directory, and update
its entire branch structure, to reflect possible changes
made by other applications. (Loses tags in the current
directory, keeps tags in subdirectories, and does not log
files or subdirectories of any new subdirectories). Also
redisplays directories hidden with Shift-Numpad-minus.

Checking the timings, it looks like directory mode, file window, Alt-F3 only refreshes files in the highlighted directory, and not the directories in the file window.

o. Open questions
What should the various directory mode, file window, F3 refreshes do? Follow the File or Directory Window Commands, currently it looks to me that they follow the Directory Window Commands for the highlighted directory.
Should some more of the Directory Window Alt-Log sub commands be made available in directory mode, file window?

o. Issue
Once we have decided on what the directory mode, file window, refresh commands should do, the code might need updating and the help file will probably need some updates.

Coming back to DISK Statistics Logged Dirs
Doing some experiments, it looks like Logged Dirs is "logged in this session", and not "logged in memory" that is should be.
I close ZTree, reopen with my ZLog file, Logged Dirs=0
Un-log a branch with -, relog with Enter, Logged Dirs=13
