I agree on the mess. If you prefer to forego the end-of-file enforcement, then eliminate it.
My concern is that when placed before relative paths it will appear that those paths should be relative to the new Current directory.
As long as it's explained clearly in the comments that C= does not take effect until the ZLS ends, there will be no excuses for misunderstanding.
And speaking of the comments, I think they would be easier to read if separated by blank comments as they are in ZNOLOG.
